Config Upgrade Tool with FBC remove new lines from every file creating large noisy diff

When using the Config Upgrader tool, it updates every file and removes the new line at the end of the file. This results in a very large Git diff and creates a lot of noise which hides the actual changes the upgrade tool made.

We should update the tool to keep newlines at the end of files to prevent this.
