am-config-upgrader deletes externalised files

      Bug description

      When the am-config-upgrader tool is run against a directory which contains externalised files (scripts in .js or .groovy files or XML configuration in .xml files) these files are lost.

      This issue affects FRaaS as we have extracted scripts and XML configuration from the JSON config files in order to make them easier to edit and review.

      How to reproduce the issue

      1. Obtain a directory of am config which includes Javascript, Groovy &/or XML files
      2. Run the am-config-upgrader against this directory of config
      3. Observe that these files have been lost from the resulting config
      Expected behaviour
      Externalised files are maintained
      
      Current behaviour
      Externalised files are lost
      

      Work around

      When run manually I have reverted the deletion of these files before committing the changes to Git.
